This tutorial gives an overview of:

  1. 1.Genome duplication events in four sequenced eudicot genomes, Arabidopsis thaliana(At) (Rhee et al., 2003), Carica papaya (Cp) (Ming et al., 2008), Vitis vinifera (Vv) (Jaillon et al., 2007), and Populus trichocarpa(Pt) (Tuskan et al., 2006).

  2. 2.Evaluate potential synteny using this gene list of putative At homologs to Cp, Vv, and Pt

  3. 3.Find the additional three syntenic regions in At to the set generated above using CoGeBlast, or by using this list prepared by the Paterson lab at the Plant Center at the University of Georgia and modified by the Freeling lab.

  4. 4.Evalute 8-way comparison of syntenic regions for:

  5. a. annotation errors

  6. b. fractionation

  7. c. local gene duplications

  8. d. insertions/transposions

  9. e. conserved noncoding sequences

  10. f. inversions
